It will work either way. The regualtor after the injectors will like Red said keep the system cooler due to the flow through of fuel, and the last injector will more likely see the same fuel pressure as the ones closer to the feed in line. A tiny bit of difference in fuel delivery on a forced induction engine will kill a piston quick. Mine is a dead head system since it is a 2002 setup.
