A standalone harness is one that is not intergrated into the current harness of your truck. There are a lot of different options on where to buy but unfortunately I can't help you there.

It's a harness that controls the engine and transmission only very simple not a wiring nightmare like you think it's pretty straight forward I used psi conversion harness but Nelson's performance has one too that I just installed both top notch companies. Don't be afraid of doing a swap cause of wiring if I can do it so can you!

Could a harness be made up so i can just plug it all in and not have to splice anything together? And could it be set up to run a nv3500 from say a 97?

With a manual trans you will only have to splice in 4-6 wires. All the connectors plug into all the sensors on the motor and they are tagged so it makes things pretty easy.
