You won't have to get rid of the AFM if you don't want to...it's never going to engage anyway. The list of parameters that must be met for 4-cylinder mode is long enough I don't see how a swap would ever satisfy them all...

    AFM conditions

This is the same as I wanted to say. The AFM conditions are endless.

The last one which is causing my personal headache is the brake booster pressure sensor which is read by the '07 EBCM and then via the CAN bus to the ECM.

This seems to be my last glitch. But I am doing it the other way round I want it to work..

    E85 injector size

The tune in the pcm can go either way, so just running gas is fine.
Since you're probably not using the rest of the fuel lines, tank and sensor, don't even worry about if it's flex fuel or not, just treat it as a regular non flex engine.
If it is, it came with larger than standard injectors, so that's good.
Just make sure you have 58psi or so of fuel pressure.

Do you know how much bigger the flex fuel injectors are? I am assuming 30% to match the btu difference between E85 & pure gasoline.
